No workchart error

I run DAWS Pro here (not Equinox yet) and am familiar with the fix using the restoremap.zip download for the "No Workchart" error.
However it seems that any time that I reboot the system here I have to fight with the program to eliminate this error and get it to process sucessfully through the scripts I run every 3 hours via a batch file (about 70 charts each time).
This is getting really old and I'm wondering what everyone is doing to avoid or work around this problem? The unzipping from restoremap doesn't seem to fix the issue any longer on a reliable basis.
Better question is what causes it and why does it only show up when I reboot the server but not every time I run the program??
