Tim,
Color fill/shading creates problems regarding the original map being superimposed on another. I've tried various map dimensions, areas, different colors for land & water etc., and the only time this error crops up is when I tried to include color shading in the script, so I'm assuming that is what is causing the bug.
This bug was identified by Stefan, Fred, and bob as well under the thread "Erase basemap problem"..
Anyway, I hope this helps you to isolate the bug.

Not exactly the same (at least I don't think so just looking at the images), basically the fist map gets superimposed on the second. Kinda like starting with a map for Iowa; load a US map and analyze it for color shaded dewpoint, or whatever, and the Iowa map will get stamped on top of the US map.
This doesn't happen when color shading isn't used as far as I can tell (and I tested a large number of map combinations without using the shader and all looked good in the end)
Glad I never use the color shading except for some some upper level charts on rare occasions:)
